Sounds like a problem related to the fact that upgrades are now cargo. That ship must not be specifying the upgrades relative to the stock (.blank) version.
It must come with an overdrive device pre-installed, but just doesn't list that in its cargo.
I guess that's just one of the problems with buying milspec ships...
