I downloaded the stable release of VS on a different computer. I wanted to import my saved games from my other computer, but now there is no "save" folder in .vegastrike-0.50! Where does VS store saved games now?

You need to give more information about your system. Mac? Linux? How did you install vegastrike? What distro are you using?
Also, make sure not to forget the serialized_xml/savegame folder since that contains your ship upgrades!
For me, there's a save and a serialized_xml folder in your home directory:
~/.vegastrike-0.5.0/
Don't get confused with the one in the installation directory. That's used only for defaults.
