Sorry, I know loki already answered you, but I just have to tell you a more specific description on which is better. The goddard.milspec is MUCH better than the .blank. The .milspec's milspec package installs a capacitor has 400,000 MJ, where as the best capacitor available to BUY
only gives you 150,000 MJ! The goddard.milspec's milspec package gives you armor that has the following ratings:
Fore-starboard-high: 2,430 MJ
Aft-starboard-high: 2,160 MJ
Fore-port-high: 2,430 MJ
Aft-port-high: 2,160 MJ
Fore-starboard-low: 2,430 MJ
Aft-starboard-low: 2,160 MJ
Fore-port-low: 2,430 MJ
Aft-port-low: 2,160 MJ
Whereas the best armor you can BUY (Polyduranium armor) only gives you the following:
Fore-starboard-high: 1,620 MJ
Aft-starboard-high: 1,620 MJ
Fore-port-high: 1,620 MJ
Aft-port-high: 1,620 MJ
Fore-starboard-low: 1,620 MJ
Aft-starboard-low: 1,620 MJ
Fore-port-low: 1,620 MJ

The goddard.milspec milspec package installs a Quad Shield XII, the fourth best shield you can buy. Its protection ratings are:
Fore: 7,560 MJ
Aft: 7,560 MJ
Port: 7,560 MJ
Starboard: 7,560 MJ
Shield protection recharge speed: 334 MJ/s
It installs a scanner with both ITTS and AFHH support, and a tracking range of 150,000 km. This isn't the best scanner you can get, but it is completely custom, and if you review its specs you will be able to tell that it is not a scanner that you can normally buy.
The .milspec version compared to other version seems to turn and stop turning faster. A less noticable difference is that is seems to accelerate and stop just a tad bit faster.

Like loki said, some milpec packages just plain suck, but the Goddards milspec package is awesome! And btw you can sell the milspec package on the .milspec Goddard, but it seems to glitch it and it screws it up. But, I am playing the SVN and this may be the reason why.
