How does one set up a mod? (eg, Vega trek and vega wars.)
This is my first time playing and i wanted to set everything up right.

Welcome Braxton that would very much depend on which platform you are running so which is it Windows(which flavor),OSX or Linux and then which Mod a few are complete conversions separate install required so i don't really have enough info to help you further 
And how comfortable you are with subversion the version control system that we use as most of the mods are works in progress.
