Difference between riaan and riaan_citizen?

I noticed that on the player info screen, I can never get the riaan_citizen rating out of the negative/red, even though riaan says 100.
Destroying pirates does not seem to affect any of the factions with ???_citizen in the name, why is that?

This should be (could be?) fixed in the upcoming version. Basically, citizens should not get involved in faction relations in the first place, since they do not police space. So you should never get a negative value with citizens because this means they will try to attack you, which makes especially little sense with rlaan citizens since they are unarmed.
You could grab the factions.xml file from the repository which should prevent further citizen disrepute but you will need to start a new game (or edit your save game) to reset the negative relations you have already picked up.
